When aprotein interacts with DNA, the protein acts on a specific DNA sequence calledtarget site, which is usually less than hundreds of base pairs. Taking the fulllength of whole genome (~ 3 billion base pairs) into consideration, the targetsite is a point in a long thread. Therefore, how proteins search for and arriveat their target site is a very important question both biologically andbiophysically. Moreover, inside a cell, numerous proteins are binding to andworking on genomic DNA. Under this situation, a protein inevitably collideswith other proteins on DNA while it searches for its target site. Because ofthe limitation of traditional biochemical and molecular biological methods, howa protein recognizes its target site under this crowded environment has notbeen well-established. Here I introduce a novel single-molecule imagingtechnique, called DNA curtain, which is a hybrid system integrating nano-fabrication,lipid fluidity, and fluorescence microscopy. DNA curtain allows us to visualizeprotein-DNA interactions in real time. Using DNA curtain, we observedcollisions of motor proteins on DNA. In addition, we also examined how DNAdamage repair protein can find DNA lesions. Our results will give insight intomolecular interactions behind diverse biological phenomena.
